MoDLE is a computational tool for fast, stochastic modeling of molecular contacts from DNA loop extrusion capable of simulating realistic contact patterns genome wide in a few minutes.

The recommended way to run MoDLE is using the official containers hosted on dockerhub and ghcr.io
sudo docker run paulsengroup/modle:1.0.0 --help
High-performance stochastic modeling of DNA loop extrusion interactions.
Usage: /usr/local/bin/modle [OPTIONS] SUBCOMMAND
Options:
-h,--help Print this help message and exit
-V,--version Display program version information and exit
--config Path to MoDLE's config file (optional).
Subcommands:
simulate, sim Simulate loop extrusion and write resulting molecular contacts in a .cool file.
